Links whose main function is to try to influence search engine ranking are considered paid links. In 2015, the well-known AGC algorithm was modified so that any sites selling links, regardless of their quality, may be subject to restrictions.
You need to refuse to host any paid links on your site. After these links have been removed, you can use the I've fixed everything button in the Violations section in Yandex.Webmaster. Site restrictions will be lifted automatically after the robot re-processes your webpages and sees that these links have been removed. Usually this takes a few weeks. Then the violation notification will disappear.
The I've fixed everything feature is available once per month for each individual site. Keep this in mind and only click it when you're absolutely sure that you've taken care of all the violations present on your site.
If several people have management rights to your site, a specific person should be delegated to re-send the site for checking at a particular time. None of the admins will be able to use the button again for a month.
The fundamental difference between ads and paid links is that ads are not indexed by search robots. Therefore, ads don't try to influence search algorithms. If you consider links hosted on your site to be ads, then please wrap them in <noindex></noindex> tags and add the rel="nofollow" attribute to the links themselves. Then the robot will not “see” these links, which for all purposes is the same as removing them.

If the notification disappears, it means that our algorithms decided to remove the restrictions from your site. It might take some time for these changes to show up in search. This usually happens after one or two updates of the search engine database, which takes about two weeks on average.
It's only worth clicking the button again if you discovered and deleted paid links on your site in the last month. If you haven't made any such changes, then clicking the button again won't help. Just wait for the robot to re-index all the pages containing links and update its information.
It's likely that our algorithms haven't had time to track your site changes and process the new data. You just have to wait it out.
